I was using a Samtron and had my res set at 1152x768 and it was ok. I increased my res to 1280by1024 and it Painter 6 was not longer aligned properly. Then I swapped out my Samtron monitor with a Viewsonic and I can run at 1280by1024 and Painter 6 works fine. So try messing with your screen res and see if that makes a difference.
